OxaBIND

OxaBIND identifies oxalate-binding domains and motifs in protein sequences to support studies of molecular mechanisms underlying oxalate-related disorders such as kidney stone disease.

Key Features:

  • Comprehensive prediction model: Trained on a curated dataset of known oxalate-binding proteins sourced from PubMed and the RCSB Protein Data Bank.
  • Motif discovery with PRATT: Employs the PRATT tool to predict potential oxalate-binding domains and motifs and refines configurations by optimizing fitness score, sensitivity, and specificity.
  • Model refinement and validation: Distinguishes known oxalate-binding proteins from non-oxalate-binding proteins during refinement and reports high sensitivity and specificity.
  • Input support: Accepts protein identifiers or amino acid sequences (single or multiple) as input for analysis.
  • Theoretical 3D structure modeling: Generates theoretical three-dimensional structural models with highlighted oxalate-binding regions.

Scientific Applications:

  • Site identification and analysis: Identify and analyze oxalate-binding sites in proteins to investigate molecular mechanisms of oxalate interactions.
  • Discovery of oxalate-binding proteins: Facilitate discovery of novel oxalate-binding proteins implicated in pathological conditions such as kidney stones.
  • Drug and therapeutic design: Support design of therapeutics targeting oxalate metabolism and associated disorders by mapping binding regions.

Methodology:

Known oxalate-binding proteins from curated sources were analyzed to extract potential binding domains and motifs using PRATT; these motifs were used to train and validate a prediction model by distinguishing oxalate-binding from non-oxalate-binding proteins and selecting configurations with optimal fitness score, sensitivity, and specificity.
