P-Binder
P-Binder predicts protein-protein binding sites between protein pairs to identify energetically favorable interaction interfaces for structural analysis and drug design.
Key Features:
- Shape Complementarity: Leverages shape complementarity between protein surfaces to identify candidate interaction interfaces.
- Side-Chain Conformations: Incorporates side-chain conformations to account for orientations of amino acid side chains affecting binding site formation.
- Interacting Amino Acid Information: Uses detailed residue-level chemical and spatial information to assess which residues participate in binding.
- Enumeration Method: Generates all possible configurations between two proteins via an enumeration method to comprehensively sample interaction states.
- Side-Chain Packing Program: Applies a side-chain packing program to identify bound states by evaluating side-chain packing in candidate configurations.
- Statistical Energy Evaluation: Ranks predicted binding sites using a linear combination of four statistical energy terms to prioritize energetically favorable configurations.
- Performance and Validation: Validated on 176 protein-protein complexes from Benchmark v4.0 with 63.8% accuracy and 68.8% coverage for bound states, 51.0% accuracy and 60.9% coverage for unbound states, and a reported ≥12.3% improvement over existing methods.
Scientific Applications:
- Drug Design: Identifies precise protein-protein interaction sites to inform development of molecules that modulate protein interactions.
- Structural Biology: Provides insights into functional mechanisms of protein complexes by predicting interaction interfaces.
Methodology:
Uses shape complementarity, enumeration of configurations, side-chain conformations and interacting amino acid information, a side-chain packing program to identify bound states, and ranking by a linear combination of four statistical energy items.
