PAA - Protein Array Analyzer

PAA - Protein Array Analyzer performs comprehensive analysis of single-color protein microarray data, notably ProtoArrays, to enable biomarker discovery through preprocessing, univariate and multivariate feature selection, and result evaluation.

Key Features:

  • Data Import and Preprocessing: Imports single-color protein microarray data in gpr format (including ProtoArrays) and applies preprocessing and quality-control steps.
  • Univariate Feature Preselection: Performs initial univariate filtering to reduce features based on individual significance.
  • Multivariate Feature Selection: Implements recursive feature elimination methods, including SVM-RFE, to identify discriminative feature sets for classification models.
  • Stability Ensuring Strategies: Applies ensemble feature selection strategies to enhance the stability and reproducibility of selected biomarkers.
  • Visualization and Evaluation Tools: Generates plots and result tables for examination and evaluation of analysis outcomes.

Scientific Applications:

  • Proteomics biomarker discovery: Facilitates identification of potential diagnostic and therapeutic biomarkers from ProtoArrays and other protein microarrays.
  • Biomarker stability and reproducibility assessment: Enables selection of stable biomarker panels across datasets or experimental conditions using ensemble and stability-focused methods.

Methodology:

Computational steps include import of gpr files, preprocessing and quality control, univariate preselection, multivariate selection via recursive feature elimination (e.g., SVM-RFE), ensemble feature selection for stability, and generation of plots and result tables.
