Pathway Commons

Pathway Commons aggregates pathway and molecular interaction data from multiple sources into standardized representations to support analysis of biochemical reactions, complex assemblies, transport events, catalysis activities, and physical interactions among proteins, DNA, RNA, small molecules, and complexes.

Key Features:

  • Unified Data Representation: Employs a common language to represent diverse biological pathways and interactions in standardized formats.
  • Aggregated Multi-source Data: Integrates pathway data from multiple databases into a single repository comprising over 1,400 pathways and more than 687,000 interactions.
  • Download Capabilities: Provides bulk downloads of pathway information in standard formats such as SBML and other research-specific formats.
  • Web Services: Exposes programmatic web services for querying and retrieving pathway and interaction data.

Scientific Applications:

  • Cellular process analysis: Enables analysis of biochemical reactions, transport events, catalysis activities, and complex assemblies involving proteins, DNA, RNA, small molecules, and complexes.
  • Disease mechanism investigation: Supports examination of molecular interactions and pathways relevant to disease biology and mechanism studies.
  • Drug discovery: Facilitates identification of pathway-level targets and interactions involving small molecules and proteins for therapeutic research.
  • Systems biology: Provides standardized pathway and interaction datasets for modeling and integrative systems-biology analyses.

Methodology:

Pathway Commons integrates data contributed by database providers, employs a common language to standardize representations, and offers datasets in standard formats such as SBML while aggregating over 1,400 pathways and more than 687,000 interactions.
