Paxtools
Paxtools provides programmatic access to Pathway Commons and BioPAX-formatted pathway data, enabling retrieval, integration, validation, and merging of pathway datasets to support pathway analysis and gene set enrichment.
Key Features:
- Data Access and Integration: Querying, extraction, and retrieval of pathway data from the Pathway Commons webservice and integration with local BioPAX datasets.
- Advanced Querying Capabilities: Sophisticated querying features to access specific pathway information from Pathway Commons for targeted analyses.
- Data Validation and Merging: Validation and merging of BioPAX datasets to ensure data integrity and enable combination of datasets from multiple sources.
- Novel Pathway Datasets: Access to additional pathway datasets exposed through the package to expand available pathway information.
Scientific Applications:
- Pathway Analysis: Facilitating exploration and interpretation of biological pathways using BioPAX-formatted data.
- Data Visualization: Enabling graphical representation of complex pathway interactions derived from Pathway Commons and BioPAX.
- Gene Set Enrichment Analysis: Supporting identification of significant gene sets within large datasets using pathway-derived gene sets.
Methodology:
Querying and extracting pathway data from the Pathway Commons webservice, integration with local BioPAX datasets, and validation and merging of BioPAX data.
