PDB-IHM

PDB-IHM archives and disseminates structural models obtained through integrative modeling, unifying with the PDB archive to provide FAIR access to integrative structures spanning diverse spatiotemporal scales and conformational states.

Key Features:

  • Data Deposition and Curation: Collects and curates integrative structures that combine information from multiple experimental and computational methods.
  • Validation Mechanisms: Validates integrative structures based on the experimental data underpinning them.
  • Dynamic Systems Support: Handles large dynamic macromolecular systems and integrative structures combining experimental restraints with atomic coordinates computed by machine learning algorithms.
  • Biomolecular Dynamics Capture: Extends data standards and tools to capture conformational transitions and related kinetic data derived from biophysical methods.
  • FAIR Data Stewardship: Promotes Findable, Accessible, Interoperable, and Reusable principles for integrative structural biology data.

Scientific Applications:

  • Multi-protein Complex Structure Determination: Supports computation of three-dimensional structures of multi-protein complexes and other macromolecular machines using integrative approaches.
  • Machine Learning-Integrated Modeling: Accommodates structures combining experimental restraints with atomic coordinates computed by machine learning algorithms.
  • Conformational Dynamics Studies: Enables archiving and analysis of biomolecular dynamics including conformational transitions and kinetic data from biophysical methods.

Methodology:

PDB-IHM was built based on recommendations of the Integrative and Hybrid Methods (IHM) Task Force of the Worldwide Protein Data Bank (wwPDB), developing data standards and software tools for collecting, curating, validating, visualizing, archiving, and disseminating integrative structures.
