PDBsum Generate
PDBsum Generate provides pictorial summaries and detailed structural analyses of macromolecules from the Protein Data Bank (PDB), characterizing secondary structure, domain organization, stereochemical quality, and protein–ligand and protein–DNA interactions.
Key Features:
- Visual Summaries: Annotated plots and pictorial representations detail the secondary structure of protein chains and overall macromolecular architecture.
- Structural Analyses: Uses the PROMOTIF program to identify structural motifs and analyze domain organization within proteins.
- Quality Assessment: Includes summary results from PROCHECK to report stereochemical quality of protein structures.
- Interaction Diagrams: Provides schematic diagrams of protein–ligand and protein–DNA interactions.
- 3D Visualization: Supplies RasMol scripts to explore structures in three dimensions, highlighting domains, PROSITE patterns, and protein–ligand interactions.
- Data Updates: Continuously updates entries with new structural data from the Protein Data Bank (PDB).
- Cross-References: Provides links to related resources and external databases for each structure.
Scientific Applications:
- Drug Discovery: Visualization of protein–ligand interactions supports identification and analysis of potential drug targets.
- Protein Engineering: Domain and motif analyses aid in designing proteins with modified properties or functions.
- Genomic Research: Protein–DNA interaction diagrams support studies of gene regulation mechanisms.
- Educational Purposes: Visual summaries and schematic diagrams facilitate teaching and learning of macromolecular structure.
Methodology:
Structural motif and domain analyses are generated using PROMOTIF; stereochemical validation is provided by PROCHECK; RasMol scripts produce three-dimensional visualizations; annotated secondary-structure plots and schematic interaction diagrams are produced; data are updated from the Protein Data Bank (PDB).
