PeakAnalyzer

PeakAnalyzer analyzes genome-wide signal enrichment peaks from ChIP-seq and ChIP-chip experiments by subdividing multimodal enrichment regions into discrete subpeaks and annotating their genomic context to support identification of regulatory binding sites and chromatin modifications.

Key Features:

  • Automated subpeak subdivision: Automates subdivision of multimodal signal enrichment regions into distinct subpeaks representing individual binding sites or chromatin modifications.
  • Subpeak summit sequence retrieval: Retrieves genomic sequences that encompass computed subpeak summits.
  • Positional annotation: Identifies intersections with exon and intron components, assesses proximity upstream and downstream of transcriptional start sites, and detects overlap with cis-regulatory elements.
  • Support for motif discovery: Produces subpeak sequences and annotations to facilitate discovery of known and novel consensus motifs.
  • High-performance processing: Engineered for high-performance processing and integration into Unix-based pipelines for large-scale analyses.
  • Implementation: Source code is provided in C++ and Java to facilitate customization and integration.

Scientific Applications:

  • ChIP-seq and ChIP-chip peak analysis: Enables precise identification and annotation of transcription factor binding sites and histone modification peaks from ChIP-seq and ChIP-chip data.
  • Motif discovery and regulatory analysis: Supports discovery of known and novel consensus motifs and analysis of cis-regulatory mechanisms at specific loci.
  • Gene regulation studies: Facilitates interpretation of transcription factor binding and histone modification patterns in relation to gene structure and transcriptional start sites.

Methodology:

Automated subdivision of signal enrichment regions into discrete subpeaks, retrieval of genomic sequences around subpeak summits, and annotation of intersections with exon/intron features, transcriptional start site proximity, and cis-regulatory elements.
