pepStat

pepStat performs statistical analysis of peptide microarray data to identify peptide-specific immune responses in vaccine trials and related proteomics studies.

Key Features:

  • Data import and preprocessing: Supports import of peptide microarray datasets and applies background correction and normalization.
  • Summarization techniques: Aggregates measurements across multiple samples to produce summarized peptide signals.
  • Sliding mean signal enhancement: Implements a sliding mean method to amplify signal detection and reduce noise.
  • Paired sample analysis: Analyzes paired or longitudinal samples from subjects sampled multiple times or under different conditions.
  • Decision rule development: Formulates decision rules for subject/peptide interactions using control peptides or placebo subjects.
  • Visualization via Pviz: Integrates with Pviz to generate visual summaries of peptide microarray data.
  • Bioconductor distribution: Distributed as an R Bioconductor package.

Scientific Applications:

  • Vaccine trial peptide microarray analysis: Identifies peptides that elicit immune responses in vaccine trials.
  • Vaccine efficacy and design: Supports evaluation of vaccine-induced peptide responses to inform assessment of efficacy and optimization of vaccine design.
  • Proteomics peptide interaction studies: Adaptable to other proteomics research where peptide interactions are studied.

Methodology:

Data import and preprocessing with background correction and normalization; application of a sliding mean to enhance signal and reduce noise; summarization across samples; paired sample analyses; and formulation of decision rules based on control peptides or placebo comparisons.
