PermutCpSSR
PermutCpSSR computes measures of genetic diversity and differentiation from haploid population genetic data by incorporating haplotype distance information to refine estimates of genetic variation, phylogeographic structure, and host-associated differentiation.
Key Features:
- Incorporation of Haplotype Distances: Uses measures of distance between haplotypes to incorporate genetic distances into diversity and differentiation analyses.
- Diversity and Differentiation Metrics: Calculates diversity and differentiation metrics specifically for haploid population genetic data.
- Comparative Statistical Testing: Performs statistical tests to determine whether measures computed with haplotype distances differ significantly from those computed without distance information.
- Input Data Compatibility: Accepts haploid population genetic data together with explicit measures of haplotype distances, including range-wide mitochondrial DNA datasets.
- Phylogeographic Application Example: Applicable to analyses such as range-wide mtDNA variation in Matsucoccus feytaudi populations to investigate evolutionary history.
Scientific Applications:
- Phylogeography: Infer phylogeographic patterns from range-wide mitochondrial DNA variation using haplotype-distance-aware metrics.
- Population Genetic Structure: Assess genetic structure and differentiation among populations of haploid organisms with distance-informed measures.
- Host–Pest and Host-Associated Studies: Compare genetic variation with host information to infer historical biogeographic patterns and potential intraspecific host shifts, as in studies of M. feytaudi.
Methodology:
Input haploid population genetic data with measures of haplotype distances; calculate diversity and differentiation metrics incorporating haplotype distances; perform statistical testing to compare results with metrics computed without haplotype distances; interpret outcomes with respect to evolutionary relationships and historical biogeography.
