PhaseTank
PhaseTank characterizes phased small interfering RNAs (phasiRNAs) and trans-acting siRNAs (tasiRNAs) and reconstructs their regulatory cascades in plant genomes.
Key Features:
- Identification of regulatory cascades: Detects functional cascades involving miRNAs, PHAS loci (PHAS genes), phasiRNAs, and their target genes.
- Annotation and quantification of PHAS genes: Predicts, annotates, and quantifies PHAS genes from input nucleotide sequences.
- Organism-independent analysis: Analyzes sequences from any organism without requiring prior sequence homology information.
Scientific Applications:
- PhasiRNA and tasiRNA network characterization: Systematic characterization of phasiRNAs and tasiRNAs and their interactions with miRNAs and target genes.
- PHAS locus discovery: Identification and annotation of novel PHAS genes across plant genomes.
- Gene regulation studies in plants: Investigation of gene regulatory mechanisms underlying plant development, stress responses, and adaptation via phasiRNA-mediated cascades.
Methodology:
Computational identification of regulatory cascades linking miRNAs, PHAS loci, phasiRNAs, and target genes, together with prediction, annotation, and quantification of PHAS genes from input sequences, performed without requiring prior sequence homology.
