PhasiRNAnalyzer

PhasiRNAnalyzer identifies and characterizes phased small interfering RNAs (phasiRNAs) in plants and maps their regulatory components and interactions using genomic, cDNA, and degradome datasets.

Key Features:

  • Extensive Database Coverage: Supports data from 170 plant species including 256 genome datasets, 438 cDNA datasets, and 271 degradome datasets.
  • Regulatory Pathway Analysis: Identifies phase-initiators, PHAS genes, phasiRNA clusters, and target genes to map phasiRNA regulatory components.
  • Interaction Verification: Verifies phasiRNA–target interactions using degradome data.
  • Differential Expression Analysis: Performs differential expression analysis of phasiRNAs at each PHAS gene locus across samples.

Scientific Applications:

  • PhasiRNA discovery and annotation: Identification and characterization of phasiRNAs and PHAS loci across diverse plant taxa.
  • Regulatory network analysis: Mapping phase-initiators to PHAS genes and targets to elucidate phasiRNA-mediated regulatory networks.
  • Functional genomics of development and stress responses: Investigation of phasiRNA roles in plant development, stress responses, and defense mechanisms.

Methodology:

Identification and characterization of phasiRNAs and PHAS loci, mapping of phase-initiators, phasiRNA clusters, and target genes, verification of interactions using degradome data, and differential expression analysis of phasiRNAs per PHAS gene locus across samples.
