picardinsertsize

picardinsertsize computes the distribution of insert sizes from paired-end sequencing reads in SAM or BAM files to characterize sequencing library properties.

Key Features:

  • Insert Size Analysis: Computes the distribution of insert sizes from paired-end reads while excluding duplicate reads to improve accuracy.
  • Metrics Generation: Produces quantitative metrics that describe summary statistics and properties of the insert size distribution.
  • Histogram Plotting: Produces histogram plots representing the insert size distribution for visual assessment.

Scientific Applications:

  • Library quality assessment: Evaluates library preparation quality by characterizing insert size distributions.
  • Bias and anomaly detection: Detects potential biases or anomalies in sequencing runs through insert size irregularities.
  • Downstream analysis optimization: Informs and helps optimize downstream analyses such as variant calling and genome assembly by assessing data integrity.

Methodology:

Parses paired-end reads from SAM/BAM files, excludes duplicate reads, computes insert size distributions and summary metrics, and generates histogram plots.
