picklet

picklet opens almost any biological sequence file, displays every sequence contained within, and saves selected sequences as FASTA.

Key Features:

  • Broad Format Support: Opens FASTA, FASTQ, GenBank, EMBL, Swiss-Prot, AB1/ABIF, SCF, Clustal, Stockholm, PHYLIP, NEXUS, MSF, PIR, MEGA, GFF3, SAM, BAM, GFA, PDB and ACE files.
  • Content-Based Format Detection: Detects file format from file content rather than extension, enabling opening of unlabelled or misnamed files.
  • gzip Decompression: Unpacks gzip-compressed files in place.
  • Sequence Filtering: Filters records by length, name, GC content or sequence type.
  • Sequence Manipulation: Reverse-complements, transcribes DNA to RNA or RNA to DNA, translates to protein, deduplicates and reorders sequences before saving.
  • Local Browser Execution: Runs entirely in the browser with files opened locally and never uploaded to a server.

Scientific Applications:

  • Sequence Extraction and Subsetting: Select specific sequences from large multi-record files for downstream analysis.
  • Sequence File Conversion: Convert diverse sequence formats to standardized FASTA output.
  • Sequence Preprocessing: Filter, manipulate and reorder sequences prior to analysis pipelines.
  • Privacy-Sensitive Data Handling: Process unpublished and clinical sequence data that must not leave the local machine.

Methodology:

File format is detected from file content rather than extension. Files are opened locally in the browser and processed without server upload.
