PMAT

PMAT assembles complete plant mitochondrial genomes from low-coverage PacBio HiFi sequencing data to support studies of nucleocytoplasmic interactions, plant evolution, and breeding applications such as cytoplasmic male sterility.

Key Features:

  • Low-Coverage Requirement: Achieves complete assembly with 1× HiFi sequencing data.
  • High Assembly Accuracy and Completeness: Produces assemblies with higher accuracy and completeness than existing organelle genome assemblers, validated on 13 representative plant mitogenomes across diverse species.
  • Efficiency with HiFi Data: Leverages HiFi sequencing data to overcome assembly completeness and accuracy issues associated with Illumina, PacBio, and Nanopore technologies.
  • Handling Complex Genome Features: Manages recombination events and horizontal gene transfers that complicate mitogenome assembly.

Scientific Applications:

  • Plant Evolution Studies: Provides complete mitogenomes for phylogenetic and comparative analyses of plant evolution.
  • Breeding Programs: Facilitates analysis of cytoplasmic male sterility relevant to hybrid seed production and breeding.
  • Nucleocytoplasmic Interaction Research: Enables investigation of nuclear-mitochondrial genome interactions influencing plant phenotypes and adaptation.

Methodology:

PMAT employs advanced algorithms optimized for HiFi sequencing data to assemble plant mitogenomes.
