Primer Z

Primer Z designs PCR primers for genes and single nucleotide polymorphisms (SNPs) to enable promoter-, exon-, and SNP-targeted amplification in human, mouse, and rat genomic studies.

Key Features:

  • Gene and SNP input flexibility: Accepts gene identifiers as gene names or Ensembl accession codes and SNP identifiers as dbSNP rs numbers or AFFY_Probe IDs.
  • Ensembl integration: Retrieves promoter and exon sequence information for all gene transcripts from the Ensembl database (http://www.ensembl.org).
  • Primer3-based primer design: Processes fetched sequences and passes them to Primer3 (http://frodo.wi.mit.edu/cgi-bin/primer3/primer3_www.cgi) for individual primer design.
  • Species support: Targets primer design for human, mouse, and rat genes.

Scientific Applications:

  • Gene expression analysis: Design primers targeting promoter and exon regions for PCR-based expression studies.
  • Genetic variation assessment: Design primers for SNP-targeted amplification and genotyping assays.
  • Molecular diagnostics: Provide PCR primers for targeted amplification in diagnostic and molecular biology workflows.

Methodology:

Accepts gene names or Ensembl accession codes and SNP identifiers (dbSNP rs numbers or AFFY_Probe IDs), retrieves promoter and exon sequences for all transcripts from Ensembl, and passes the fetched sequences to Primer3 for individual primer design.
