PRIMO

PRIMO performs homology modeling to generate protein structural models, including protein–ligand and protein–ion complexes, for analysis of protein function and molecular interactions.

Key Features:

  • Configurable modeling parameters: Provides default parameters for each modeling step that can be adjusted or supplied externally.
  • Ligand and ion modeling: Models ligands and ions in complex with protein targets to represent protein–ligand and protein–ion interactions.
  • Automated model generation: Executes automated scripts to produce protein homology models without direct intervention.
  • Comparative assessment of alignments and refinement: Accuracy is assessed through comparative analyses of alignment programs and different levels of structural refinement.
  • Continuous benchmarking via CAMEO: Automated scripts and overall accuracy are continuously monitored by the CAMEO (Continuous Automated Model EvaluatiON) project.

Scientific Applications:

  • Protein structure prediction: Generate homology-based protein structural models for structural biology and functional inference.
  • Protein–ligand and ion interaction analysis: Model binding modes of ligands and ions to study molecular interactions and binding determinants.
  • Drug design and computational chemistry: Provide structural models to support structure-based drug design and lead optimization.
  • Method benchmarking and validation: Enable comparative evaluation of alignment algorithms and refinement protocols for modeling accuracy.
  • Basic and applied biomedical research: Supply structural models for investigations ranging from fundamental studies to applied biomedical projects.

Methodology:

Performs homology modeling using sequence alignments from alignment programs, applies structural refinement at varying levels, and runs automated scripts whose accuracy is evaluated by comparative analyses and monitored by CAMEO.
