ProDFace
ProDFace analyzes protein–DNA complex structures to characterize binding interfaces and quantify physicochemical, geometric, and conservation features relevant to protein–DNA recognition and docking evaluation.
Key Features:
- Input requirements: Accepts protein–DNA complex structures in PDB format, including experimental structures, comparative models, molecular dynamics (MD) snapshots, and docked conformations.
- Binding region characterization: Characterizes the binding interface using amino-acid propensity, hydrogen-bond (HB) donor capacity, and sequence conservation for dissected core and rim subregions.
- Geometric analysis: Performs geometric assessment of the interface to describe spatial arrangements that support binding.
- Output parameters: Reports physicochemical and geometric parameters for the full interface, separate summaries for core and rim regions, and conservation profiles for protein interface residues.
- Water-mediated hydrogen bonds: Identifies and reports water-mediated hydrogen bonds between protein and DNA.
