ProInfer
ProInfer integrates peptide evidence with biological network information to improve protein inference accuracy and support differential protein expression analysis in proteomics studies.
Key Features:
- Biological Network Integration: Integrates biological network data to disambiguate peptides that map to multiple candidate proteins and to increase statistical confidence for proteins supported by unique and ambiguous peptides.
- Recovery of Weakly Supported Proteins: Rescues weakly supported proteins to increase proteome coverage beyond traditional inference methods.
- Enhanced True Positive Inference: Infers higher numbers of true positives than mainstream protein inference tools such as Fido, EPIFANY, and PIA across datasets including THP1 cell line, lung cancer, and RAW267.4.
- Differential Protein Expression Analysis: Identifies differentially expressed proteins to support functional analysis and phenotype profiling.
Scientific Applications:
- Functional Analysis: Detecting differentially expressed proteins for downstream functional interpretation.
- Phenotype Profiling: Supporting phenotype profiling through precise protein inference.
- Comparative Proteomics: Enabling comparative proteomic studies that require accurate protein identification across conditions or datasets.
Methodology:
ProInfer employs a protein assembly method that integrates peptide data with biological network information to resolve peptide-to-protein ambiguities and improve confidence in inferred proteins.
