ProLint

ProLint analyzes and visualizes protein–lipid interactions from molecular dynamics (MD) simulations to quantify and explore lipid binding and contact patterns over time.

Key Features:

  • Automated processing: Automates processing of files generated from MD simulations to extract lipid–protein interaction data.
  • Modular analysis: Provides modular analysis options that allow selection of different analysis methodologies.
  • Time-resolved interaction analysis: Performs interaction and contact analysis at atomic or near-atomic detail across simulation trajectories.
  • Quantitative and qualitative visualization: Generates visualizations for both qualitative inspection and quantitative analysis of lipid–protein interactions.
  • Published-results database integration: Integrates a database of published MD results processed through the ProLint workflow for comparative visualization and analysis.
  • prolintpy Python library: Includes prolintpy, a Python library that supports backend operations and customization of analysis and visualization workflows.
  • Scalability for large simulations: Supports analysis workflows suitable for large and long MD simulation datasets.

Scientific Applications:

  • Membrane protein interaction studies: Characterizes lipid interactions that modulate membrane protein activity in complex lipid environments.
  • Lipid binding quantification: Quantifies lipid binding events and contact patterns over simulation time.
  • Comparative analysis of published MD data: Enables visualization and comparison of pre-processed published MD datasets from the integrated database.
  • Custom methodological development: Supports development and deployment of customized analysis workflows via prolintpy for advanced lipid–protein interaction studies.

Methodology:

Automated processing of MD simulation files with modular analysis modules for time-resolved interaction quantification, generation of visualizations, and integration of processed published datasets, with backend customization via the prolintpy Python library.
