PromH
PromH predicts transcription start sites (TSS) and promoter regions by integrating sequence conservation and nucleotide features from orthologous gene pairs to identify conserved functional elements such as TSS, TATA boxes, and regulatory motifs.
Key Features:
- Conservation-Based Approach: Uses linear discriminant functions that combine conservation features and nucleotide sequences from promoter regions of orthologous gene pairs to leverage conservation of functional elements such as TSS, TATA boxes, and regulatory motifs.
- Extension of Existing Tools: Extends the TSSW program's feature set to improve promoter identification accuracy by emphasizing conserved sequences between orthologues.
- High Prediction Accuracy: In tests with human and rodent gene pairs, for 21 genes with annotated TATA promoters PromH predicted the TSS for all genes with a median deviation of 2 base pairs and two outliers at 46 and 105 base pairs.
- Handling TATA-less Promoters: For a set of 38 TATA-less promoters, PromH predicted TSS for 27 genes, with 14 predictions within 10 base pairs and 21 within 100 base pairs, reflecting multiple TSS typical of TATA-less promoters.
- Benchmark Performance: Demonstrates superior accuracy in identifying TSS positions compared to other published promoter prediction methods.
Scientific Applications:
- Gene expression and cell specificity: Enables analysis of promoter locations to investigate gene expression patterns and cell-type specificity.
- Developmental biology: Supports studies of developmental regulation by identifying conserved promoter elements linked to developmental gene regulation.
- Comparative genomics and evolutionary studies: Facilitates comparative genomics and evolutionary analyses by highlighting conserved regulatory elements across species.
Methodology:
Applies linear discriminant functions that integrate sequence conservation metrics and nucleotide sequence features from orthologous gene pairs to predict promoter regions and TSS.
