ProSpect

ProSpect refines peak detection and annotation in SELDI-TOF-MS spectra to improve specificity and accuracy for proteomics and biomarker discovery.

Key Features:

  • Region of Significance (RS) detection: Employs a multi-spectral signal detection method called the region of significance (RS) to identify significant m/z regions with enhanced specificity.
  • Annotated Region of Significance (ARS) quantification: Extends RS with an annotated region of significance (ARS) algorithm to quantify peaks within identified regions.
  • Principal Component Analysis (PCA) peak templating: Uses PCA to extract peak templates from all spectra within identified m/z regions of significance to determine peak number and regional characteristics.
  • Least-squares estimation and mixture model refinement: Estimates peak amplitude and location using least-squares and refines amplitude estimates via a mixture model.
  • Clinical evaluation: Has been evaluated on patient samples from clinical studies, demonstrating improved specificity and more accurate peak annotations compared to standard methods.

Scientific Applications:

  • Proteomics: Improves preprocessing and peak annotation of SELDI-TOF-MS spectra to support protein profiling and comparative proteomic analyses.
  • Biomarker discovery: Enhances detection specificity and peak quantification to facilitate identification of candidate biomarkers from complex spectral data.
  • Clinical sample analysis: Applicable to analysis of patient-derived SELDI-TOF-MS samples for clinical proteomics investigations.

Methodology:

Identification of significant spectral regions using the RS method; peak quantification via the ARS algorithm; extraction of peak templates via PCA from m/z regions of significance; estimation of peak amplitude and location by least-squares and refinement of amplitude estimates with a mixture model.
