ProtoBug
ProtoBug organizes protein families across arthropod proteomes using unsupervised hierarchical clustering and Pfam-based functional annotation to support comparative and evolutionary analyses.
Key Features:
- Hierarchical Clustering: An unsupervised clustering method arranges ~300,000 sequences into a hierarchical ProtoBug tree comprising around 20,000 families (excluding singletons), with each of the 18 analyzed proteomes represented by 5,000–8,000 families.
- Proteome Coverage: Includes complete proteomes from 18 arthropod species, including louse, bee, beetle, ants, flies, mosquitoes, and the crustacean Daphnia pulex.
- Functional Annotation (Pfam): Uses the Pfam expert system to assign domains, families, and repeats with 4,400 keywords covering 73% of sequences, and applies a strict inference protocol to produce secured annotations associated with 81% of proteins and 70% of protein families with ten or more proteins.
- Comparative Analysis: Reports family properties relative to other families and to taxonomy composition to enable functional discovery across ~350 million years of arthropod evolution.
Scientific Applications:
- Evolutionary Biology: Enables analysis of protein family diversification and conservation across ~350 million years of arthropod evolution.
- Functional Genomics: Supports propagation and validation of functional annotations at the protein and family levels using Pfam-derived keywords and inference protocols.
- Comparative Genomics: Facilitates comparative assessment of family composition and taxonomy-specific family properties across multiple arthropod proteomes.
Methodology:
Unsupervised hierarchical clustering to construct the ProtoBug tree; Pfam expert-system assignments of domains, families, and repeats using 4,400 keywords; and a strict inference protocol to expand and secure functional annotations.
