PscanChIP
PscanChIP identifies and characterizes DNA-binding sites of transcription factors from ChIP-Seq genomic regions, evaluating motif enrichment and positional bias to elucidate transcriptional regulatory interactions.
Key Features:
- Motif Scanning and Enrichment Analysis: Scans genomic regions using position-specific frequency matrices (e.g., JASPAR, TRANSFAC) or user-provided motifs and computes statistical motif enrichment.
- Positional Bias Evaluation: Assesses positional bias within ChIP-Seq peaks to determine preferred TF binding locations and distinguish primary from secondary or cooperative sites.
- Identification of Secondary Motifs: Detects secondary motifs corresponding to additional transcription factors that may co-bind or cooperatively regulate the same genomic regions.
