PSI-MI Validator

PSI-MI Validator validates PSI-MI XML 2.5 and PSI-PAR files for compliance with the Human Proteome Organization's Proteomics Standards Initiative (PSI), ensuring data integrity and interoperability in proteomics.

Key Features:

  • Compliance Verification: Checks experimental data against the Minimum Information About a Proteomics Experiment (MIAPE) recommendations to ensure required metadata and reporting levels are present.
  • Syntax and Semantic Validation: Performs XML Schema validation and enforces semantic rules by verifying ontology classes and controlled vocabulary (CV) terms exist and are correctly positioned within documents.
  • General Solution for Data Exchange: Addresses standard-specific usage beyond syntax by providing a configurable framework adaptable to different standards via configuration parameters.

Scientific Applications:

  • Data Standardization: Facilitates creation of standardized, MIAPE-compliant documents to support reproducibility and comparability in proteomics research.
  • Interoperability Enhancement: Enables integration of data across platforms and studies by enforcing PSI standards in PSI-MI XML 2.5 and PSI-PAR formats.
  • Quality Assurance: Identifies errors and inconsistencies in experimental data reporting through combined syntax and semantic validation.

Methodology:

Combines XML Schema Definitions with CVs and ontologies and uses a mapping file to formally describe relationships between semantic resources and data formats, producing detailed error messages.
