PSSMSearch
PSSMSearch identifies and models protein short linear motifs (SLiMs), molecular recognition features (MoRFs), and miniMotifs using position-specific scoring matrices (PSSMs) to detect, score, and analyze motif specificity and conservation across proteomes.
Key Features:
- Statistical modeling and visualization: Builds and analyzes position-specific scoring matrices (PSSMs) from aligned motif-containing peptides and provides visualization of PSSM profiles.
- PSSM construction methods: Implements multiple scoring methods for constructing robust PSSMs that capture nuances of motif specificity.
- Statistical significance framework: Assesses the statistical significance of motif matches within proteomes.
- Annotation and functional analysis: Annotates motifs with GO terms and experimental evidence and supports filtering of motif matches for functional interpretation.
- Conservation metrics: Computes PSSM-based conservation metrics for taxonomic range analyses of motif evolutionary dynamics.
Scientific Applications:
- Discovery of novel motifs: Systematic identification and analysis of novel SLiMs, MoRFs, and miniMotifs across proteomes.
- Functional annotation: Links motif matches to biological activities, GO terms, and experimental evidence to support functional interpretation.
- Evolutionary studies: Analyzes evolutionary dynamics of motifs across taxa using PSSM-based conservation metrics.
Methodology:
PSSMs are built from aligned motif-containing peptides using multiple scoring methods; motif matches are evaluated with a statistical significance framework; motifs are annotated with GO terms and experimental evidence and filtered; and PSSM-based conservation metrics are computed for taxonomic range analyses.
