PTRStalker

PTRStalker detects fuzzy tandem repeats in protein amino acid sequences to reveal repeating units that correlate with regular secondary structures and multi-repeat 3D assemblies.

Key Features:

  • Ab-initio detection: Performs ab-initio identification of fuzzy tandem repeats directly from amino acid sequences.
  • Repeat–structure linkage: Associates detected repeats with regular secondary structures and potential multi-repeat 3D assemblies.
  • Benchmarking: Was tested against the UniProtKB/Swiss-Prot database and identified tandemly repeated structures not detected by other state-of-the-art tools.
  • Membrane protein symmetry detection: Detects global symmetries in primary protein structures that are often reflected in the tertiary structure of membrane proteins.
  • Performance: Demonstrates superior performance compared to existing methods for detecting internal protein repetitions.
  • Utility without experimental structures: Provides repeat detection useful when tertiary X-ray structural data are unavailable.

Scientific Applications:

  • Protein evolution studies: Elucidates mechanisms of repeat development and structural adaptation in protein evolution.
  • Structural inference from sequence: Infers regular secondary structure patterns and potential multi-repeat 3D assembly organization from sequence data alone.
  • Membrane protein analysis: Analyzes symmetry and repeat architecture in membrane proteins to relate primary sequence features to tertiary structure.
  • Sequence database annotation: Supports annotation of tandem repeats in sequence repositories such as UniProtKB/Swiss-Prot.

Methodology:

Performs ab-initio detection of fuzzy tandem repeats from protein amino acid sequences and was benchmarked against the UniProtKB/Swiss-Prot database.
