Pviz
Pviz extends the Gviz package within Bioconductor to analyze and visualize protein sequences and peptide microarray data for proteomics and vaccine-trial studies.
Key Features:
- Integration with Gviz/Bioconductor: Extends the Gviz package within Bioconductor to visualize protein sequences and peptide microarray data.
- Data handling and preprocessing: Imports peptide microarray and complex proteomics datasets and performs background correction, normalization, and summarization.
- Signal enhancement (sliding mean): Implements a sliding mean smoothing method to enhance signal detection and reduce noise.
- Paired sample analysis: Supports paired-sample comparisons to analyze subject-specific peptide responses in vaccine trials.
- Decision rule implementation: Applies decision rules to determine subject/peptide responses using control peptides or placebo subjects.
- Visual summaries: Generates visual summaries of protein sequences and peptide response profiles for pattern identification.
Scientific Applications:
- Proteomics analysis: Analyzing peptide microarray data and protein-sequence level responses in proteomics studies.
- Vaccine-trial immunoprofiling: Profiling immune responses and subject-specific peptide interactions in vaccine trials using paired comparisons and control/placebo-based rules.
- Biomarker identification: Identifying candidate peptide biomarkers from microarray signal patterns and decision-rule-based response calls.
- Vaccine efficacy evaluation: Supporting evaluation of vaccine efficacy through peptide response summaries and paired-sample analyses.
- Basic and clinical research: Application in both basic proteomic research and clinical studies involving peptide array data.
Methodology:
Computational steps include importing peptide microarray datasets, background correction, normalization, summarization, sliding-mean smoothing, paired-sample comparisons, application of decision rules using control peptides or placebo subjects, and visualization via the Gviz framework.
