PWMScan

PWMScan scans server-resident genomes for transcription factor binding sites using position-specific weight matrices (PWMs) to identify short regulatory DNA sequences where transcription factors bind.

Key Features:

  • Genome-wide PWM scanning: Scans server-resident genomes using position-specific weight matrices (PWMs) to locate transcription factor binding sites.
  • Support for user and database PWMs: Accepts user-supplied PWMs and PWMs imported from public databases for motif-based searches.
  • Motif length targeting: Detects short DNA motifs typically ranging from 5–20 base pairs corresponding to transcription factor binding sites.
  • Optimized performance: Optimized for fast, large-scale genome scans to handle large genomic datasets efficiently.
  • Prediction of potential regulatory sites: Uses PWM scoring to predict genomic locations where transcription factors are likely to bind.
  • Integration with public databases: Enables use of transcription factor binding site models from public databases to facilitate comparative analyses.

Scientific Applications:

  • Transcription factor binding site identification: Genome-wide identification of potential transcription factor binding sites for studying gene regulation.
  • Regulatory network analysis: Infers candidate regulatory interactions by mapping transcription factor binding sites across genomes.
  • Comparative genomics: Compares motif occurrences across genomes for evolutionary and conservation studies.
  • Functional annotation of non-coding regions: Annotates potential regulatory elements in non-coding genomic regions.
  • Disease and gene expression research: Supports studies linking transcription factor binding site distribution to gene expression and disease-associated regulatory mechanisms.

Methodology:

Scans entire genomes with position-specific weight matrices (PWMs) provided by the user or imported from public databases; PWMs encode transcription factor binding preferences and are used to score and report potential binding sites.
