PyLipID

PyLipID analyzes lipid interactions with membrane proteins from molecular dynamics (MD) simulations to identify and quantify lipid binding sites, lipid residence times, and representative bound lipid poses.

Key Features:

  • Identification and Characterization: Uses a community analysis approach to detect specific lipid interactions and binding sites on membrane proteins.
  • Residence Time Calculation: Computes lipid residence times for individual protein residues and for detected binding sites.
  • Representative Bound Lipid Poses: Generates representative bound lipid poses from simulation data using a density-based scoring function.
  • Robust Contact Estimation: Implements a dual-cutoff scheme to distinguish conformational rearrangements of bound lipids from full dissociation events when estimating residue contacts.
  • Versatility in Ligand Analysis: Applies the same analysis approach to interactions between membrane proteins and other ligands beyond lipids.
  • Automated and Efficient Analysis: Performs automated analyses with efficient algorithms suitable for large MD simulation datasets.

Scientific Applications:

  • Membrane protein regulation: Elucidates how lipids modulate membrane protein function involved in signal transduction, ion transport, and enzymatic activity.
  • Drug discovery and therapeutic development: Supports characterization of lipid and ligand binding sites relevant to developing therapeutic strategies targeting membrane proteins.
  • Structural biology: Facilitates structural interpretation of lipid–protein interactions and binding site architecture from MD simulations.

Methodology:

Implemented in Python, PyLipID analyzes MD trajectories using community analysis for binding-site detection, per-residue and per-site residence time calculations, density-based scoring to select representative bound lipid poses, and a dual-cutoff contact estimation scheme to separate bound-state rearrangements from dissociation.
