PyMod

PyMod: Integrated Protein Sequence and Structure Analysis Framework

PyMod integrates protein sequence analysis, multiple sequence alignment, structural alignment, and homology modeling within the PyMOL environment by connecting external bioinformatics tools into a unified workflow.

Key Features:

  • Sequence Similarity Search Integration: Connects to PSI-BLAST and BLAST for protein sequence similarity searches.
  • Multiple Sequence Alignment: Interfaces with ClustalW and MUSCLE to generate and edit multiple sequence alignments.
  • Structural Alignment: Utilizes CEalign to perform protein structural alignments.
  • Homology Modeling: Integrates MODELLER for comparative protein structure modeling.
  • Sequence–Structure Integration: Merges sequence alignments with structural data for combined analysis.

Scientific Applications:

  • Structural Biology and Comparative Modeling: Supports protein structure analysis, homology model construction, and comparative structural studies.
  • Protein Sequence–Structure Analysis: Enables integrated evaluation of sequence similarity, alignment, and three-dimensional structure relationships.

Methodology:

PyMod coordinates PSI-BLAST/BLAST searches, ClustalW and MUSCLE multiple sequence alignments, CEalign structural superposition, and MODELLER homology modeling within PyMOL, enabling sequential execution and integration of sequence and structural analyses in a single computational workflow.
