pyProGA
pyProGA analyzes protein residue networks (PRNs) to model residue-level interactions and predict functional interaction sites in proteins and protein–ligand complexes.
Key Features:
- Network Methods Ensemble: Integrates network-based algorithms tailored for analysis of protein–protein interactions and protein–ligand interactions including nucleic acids and oligosaccharides.
- Network Differential Analysis: Applies differential analysis of network properties to identify critical residues that mediate interactions within protein complexes.
- Model System Application: Supports application to model systems and combination with published methods to predict interaction sites.
- Cross-Validation Capability: Enables cross-checking of predictions across multiple network methods to assess result robustness.
- Versatile Input Data Handling: Constructs PRNs from PDB structural coordinates or from residue pair interaction energies derived from force-field parameters or fragment molecular orbital (FMO) calculations.
Scientific Applications:
- Protein–Protein Interaction Analysis: Investigating protein–protein interactions and their roles in biological processes.
- Protein–Ligand Binding Studies: Studying binding dynamics between proteins and ligands to inform drug discovery and development.
- Residue Functional Mapping: Identifying key residues that mediate molecular interactions to aid targeted therapeutic design.
Methodology:
Constructs PRN models representing proteins as networks of interacting residues, uses residue pair interaction energies from force-field parameters or FMO calculations when provided, applies network-based methods including network differential analysis, and allows combination with other published analytical methods for interaction-site prediction and validation.
