R3D-BLAST2
R3D-BLAST2: Structural-alphabet-based RNA 3D structure search tool
R3D-BLAST2 encodes RNA 3D structures into one-dimensional sequences using a structural alphabet and applies BLAST-like algorithms to identify similar RNA substructures in the PDB database.
Key Features:
- Structural-Alphabet-Based Encoding: Converts RNA 3D structures into 1D sequences using an improved structural alphabet composed of 23 structural letters to enhance structural representation accuracy.
- BLAST-like Structural Search: Applies a BLAST-like algorithm to encoded sequences to detect similar RNA 3D substructures in the PDB database; accepts mmCIF input format.
- Benchmark Performance: Demonstrates improved identification of RNA 3D substructures compared to R3D-BLAST, RNA FRABASE, FASTR3D, and RAG-3D on benchmark datasets.
Scientific Applications:
- RNA Structure-Function Analysis: Identifies structural motifs and functional domains to support studies of RNA structure-function relationships, drug design, and molecular engineering.
Methodology:
Constructs a high-quality structural alphabet from a representative, non-redundant set of RNA 3D structures. Encodes input RNA structures in mmCIF format into structural-letter sequences and performs sequence-based similarity searches using a BLAST-like algorithm.
