RCy3

RCy3 provides programmatic access to Cytoscape from R to perform network visualization, analysis, and manipulation for bioinformatics workflows.

Key Features:

  • Integration with Cytoscape: It uses the cyREST application in Cytoscape to define, query, analyze, and visualize networks programmatically.
  • Support for Multiple Programming Languages: Via the cyREST API, RCy3 enables interaction with Cytoscape from R and interoperates with clients in Python, JavaScript, and C#.
  • Enhanced Workflow Reproducibility: RCy3 enables automation of network construction, analysis, and rendering to improve reproducibility of multistep workflows involving numerous networks.
  • Compatibility with Popular Tools: RCy3 interoperates with environments such as IPython/Jupyter Notebook and RStudio for incorporation into data analysis pipelines.

Scientific Applications:

  • Network Visualization and Analysis: Visualize complex biological networks, generate layouts and renderings, and perform graph-based analyses directly from R scripts.
  • Large-Scale Data Integration: Integrate Cytoscape network operations into large-scale data analysis pipelines for bioinformatics research.

Methodology:

RCy3 uses the cyREST API to enable programmatic control over Cytoscape's functionalities, allowing scripted network operations. Harmonization libraries accompany cyREST to facilitate integration with multiple programming environments.
