REDIportal
REDIportal: Database of human adenosine-to-inosine (A-to-I) RNA editing events
REDIportal catalogs and annotates over 16 million adenosine-to-inosine (A-to-I) RNA editing events identified across more than 9,642 human RNA-seq samples from the GTEx project and additional RNAseq experiments, enabling systematic exploration of RNA editing landscapes across 55 body sites.
Key Features:
- Comprehensive A-to-I Editing Database: Aggregates ~16 million A-to-I events derived from thousands of RNA-seq experiments across diverse human tissues and body sites.
- Editing Level Profiling: Provides quantitative editing levels across human samples, tissues, and body sites to support functional analyses.
- Comparative Genomics Integration: Incorporates the CLAIRE database and supports integration of non-human RNA editing data for cross-species comparisons.
- Genic Context Annotation: Enables examination of individual RNA editing events within gene regions and repetitive elements.
- Sample-Level Querying: Supports RNA-seq experiment-level searches and transcriptome-wide RNA editing profile summaries.
- REDItools Integration: Interfaces with REDItools for detection and profiling of RNA editing events from RNA-seq data, supporting large-scale transcriptome analyses.
Scientific Applications:
- Functional Genomics of RNA Editing: Investigates roles of A-to-I RNA editing in gene expression regulation, innate immune response modulation, neurotransmitter receptor function, tissue and cell type specificity, and dysregulation in neurological disorders, cancer, and Huntington's disease.
Methodology:
A-to-I RNA editing events are detected from RNA-seq data using REDItools-based bioinformatic pipelines, including site-level identification and quantification of editing levels in human cell lines and tissues. Analyses are optimized for 64-bit Linux systems with ≥32 GB RAM and multicore processing, enabling large-scale transcriptome-wide detection and identification of dysregulated editing sites.
