RepeatProfiler

RepeatProfiler generates coverage-depth profiles of repetitive DNA from low-coverage, short-read sequencing data to analyze repeat dynamics, extract variant-based signals, and support comparative and phylogenetic studies.

Key Features:

  • Profile Generation and Visualization: Automates creation of repetitive DNA coverage-depth profiles from low-coverage, short-read sequencing data and produces visualizations of those profiles.
  • Comparative Analysis: Performs statistical comparison of profile shapes across samples to assess variability and conservation of repetitive sequences.
  • Signal Extraction from Variants: Extracts signals from sequence variants across profiles for use as molecular morphological characters in phylogenetic analyses.

Scientific Applications:

  • Evolutionary Studies: Captures evolutionary signals over short time scales to investigate genome evolution in diverse taxa, including non-model organisms.
  • Species Delimitation and Comparative Genomics: Provides high-resolution repeat-profile data usable for species delimitation and comparative genomic analyses.
  • Repeat Biology Research: Enables exploration of repetitive DNA element biology and their roles in genome structure and function.
  • Empirical Validation: Validated on datasets from ground beetles (Bembidion), flies (Drosophila), and tomatoes (Solanum).

Methodology:

Uses low-coverage, short-read sequencing data to generate coverage-depth profiles of repetitive DNA, automates profile generation and visualization with computational algorithms, and performs statistical comparisons of profiles and extraction of variant-derived signals across samples.
