RetroTector

RetroTector identifies and characterizes proviral and endogenous retroviral (ERV) sequences within vertebrate genomic sequences for evolutionary and biomedical analysis.

Key Features:

  • Proviral identification and characterization: Detects proviral sequences, including endogenous retroviral sequences (ERVs) that comprise approximately 5% of vertebrate genomes.
  • Proviral chain detection and annotation: Detects proviral chains in unknown genomic sequences and annotates known retroviral sequences.
  • Repeat masking: Masks non-retroviral repetitive sequences using host genome-specific "brooms" to increase detection specificity.
  • Scalability: Supports batch analysis of large genomic datasets, including reported capability to analyze up to 100 Megabases in aggregate.
  • Performance: Typical processing performance reported as approximately 10 minutes to analyze a 1 Megabase sequence.
  • Data export: Produces results as text files and exports in standard formats.
  • Implementation stack: Implemented in Java and reported to use a MySQL database backend.

Scientific Applications:

  • ERV structural and functional studies: Enables analysis of ERV structure and potential functional elements within vertebrate genomes.
  • Evolutionary history reconstruction: Facilitates investigation of the evolutionary history of retroviral integrations in host lineages.
  • Host biology research: Supports studies of potential roles of retroviral elements in host biology.
  • Comparative genomics and evolutionary studies: Used for large-scale comparative analyses of retroviral elements across genomes.
  • Medical research on retroviral elements: Applied in research exploring medical implications of endogenous and proviral sequences.

Methodology:

RetroTector is implemented in Java with a MySQL backend; it detects and annotates proviral sequences and proviral chains, masks non-retroviral repeats using host genome-specific "brooms," and outputs results as text files, with reported processing of ~1 Mb in ~10 minutes.
