RiboVision

RiboVision visualizes and maps ribosomal 1D, 2D, and 3D structures and associated molecular data to support structural analysis of ribosomes.

Key Features:

  • Multi-Layered Visualization: Simultaneous display of primary (1D), secondary (2D), and three-dimensional (3D) ribosomal structures.
  • Preloaded Diverse Datasets: Includes 1D, 2D, and 3D structures augmented by molecular interactions such as base-pairing and base-stacking, rRNA secondary structures, domains, helical structures, phylogeny, and crystallographic thermal factors.
  • Ribosomal Protein Structures: Contains preloaded ribosomal protein structures and their molecular interactions with rRNA.
  • Extensive Ribosome Database: Provides structures and data for Thermus thermophilus, Escherichia coli, Haloarcula marismortui, Saccharomyces cerevisiae, Drosophila melanogaster, and Homo sapiens ribosomes.
  • Discrepancy Analysis: Reveals and maps discrepancies between 2D and 3D rRNA structures in small and large subunits (SSU and LSU) and supplies revised structures mapped with various data types.
  • Data Import and Integration: Imports user-provided datasets, including CSV files, for analysis within the context of preloaded data.
  • Publication-Quality Image Export: Generates high-quality images suitable for publication.
  • Dynamic Data Display: Supports switching between data types and display resolutions or magnifications.

Scientific Applications:

  • Structural Analysis: Detailed examination of ribosomal architecture and molecular interactions to study functional mechanisms.
  • Comparative Studies: Cross-species comparison of ribosomal architectures for evolutionary and phylogenetic analyses.
  • Discrepancy Resolution: Identification and analysis of structural discrepancies between 2D and 3D representations of rRNAs in SSU and LSU.
  • Custom Data Integration: Integration of user-specific datasets with comprehensive preloaded data for targeted analyses.

Methodology:

Integration and mapping of 1D, 2D, and 3D ribosomal structures with molecular interactions (base-pairing, base-stacking), annotation of rRNA secondary structures, domains and helices, incorporation of phylogenetic data and crystallographic thermal factors, mapping of revised structures, and import of CSV datasets.
