RmsiGUI
RmsiGUI facilitates post-processing and visualization of mass spectrometry imaging (MSI) data in R to enhance contrast and enable improved region-of-interest (ROI) detection using the Threshold Intensity Quantization (TrIQ) algorithm for imzML-formatted datasets.
Key Features:
- Implementation in R: Computational processing and statistical analysis are performed using R to enable reproducible MSI data manipulation.
- Threshold Intensity Quantization (TrIQ) algorithm: TrIQ reduces the influence of extreme values and outliers while rescaling the dynamic range of mass signals to enhance image contrast.
- Noise and artifact mitigation: The TrIQ-based processing addresses high background noise and artifact signals commonly observed in ambient ionization MSI.
- Improved ROI detection: Augmented contrast and adjusted signal intensity ranges facilitate more effective detection of spatially localized ROIs within MSI datasets.
- imzML compatibility: Direct handling of the imzML community format ensures interoperability with standard MSI data files.
Scientific Applications:
- Tissue chemical mapping: Visualization and post-processing of MSI data to study spatial distributions of chemical compounds on tissue sections.
- Pathology research (e.g., cancer): Enhanced ROI detection assists identification of zones indicative of physiological processes or pathological conditions such as cancer.
- Comparative studies across samples: Dynamic range adjustment and contrast enhancement support comparative analysis of mass profiles between biological samples.
Methodology:
Post-processing of imzML MSI data using an R script with application of the TrIQ algorithm to reduce outlier influence and normalize/rescale signal intensities.
