RTR

RTR Transcriptome Re-annotation (RTR) reconstructs and refines the rat transcriptome using large-scale RNA-seq data to improve gene and transcript annotations.


Key Features:

  • Large-Scale RNA-seq Integration: Incorporates 320 RNA-seq samples from 11 organs (SEQC consortium) to define 52,807 genes and 114,152 transcripts, including 34,213 high-confidence coding and 24,728 high-confidence long noncoding transcripts.
  • Tissue-Specific Expression Profiling: Identifies 11,715 genes and 15,852 transcripts expressed across all tissues and characterizes tissue-specific isoforms, including 849 housekeeping genes with variable isoform usage.

Scientific Applications:

  • Rat Model Functional Genomics: Supports gene discovery, transcript characterization, and tissue-specific expression analysis for disease modeling and translational research.

Methodology:

RTR applies systematic transcriptome re-annotation using RNA-seq datasets from multiple organs to reconstruct gene models, classify coding and long noncoding transcripts, and quantify tissue-specific and universal expression patterns.
