Salmonella CRISPR typing
Salmonella CRISPR typing performs high-resolution typing and subtyping of Salmonella by analyzing polymorphic CRISPR sequences to support laboratory surveillance and epidemiological investigations.
Key Features:
- CRISPR polymorphism analysis: Identifies variations in spacers and direct repeats (DRs) within CRISPR loci and correlates them with specific serotypes and multilocus sequence types.
- High-resolution typing and subtyping: Analyzes spacer microevolution to distinguish subtypes within the same serotype, including prevalent serotypes such as Typhimurium.
- High-throughput processing: Supports processing of large isolate datasets to enable rapid subtyping at scale.
- Serotype–spacer database integration: Integrates a serotype/spacer dictionary to facilitate international strain comparison and tracking.
Scientific Applications:
- Laboratory surveillance: Enhances routine monitoring of salmonellosis by providing genetic profiles for isolates.
- Epidemiological studies: Supports population-level analyses of Salmonella diversity and distribution using CRISPR variation.
- Outbreak investigation: Enables rapid discrimination of outbreak-related and unrelated isolates through spacer-based subtyping.
- Global strain tracking and public health response: Facilitates international comparison of strains to inform surveillance and control measures.
Methodology:
Analyzes CRISPR sequences from a collection of 783 strains across 130 serotypes, correlates spacer and direct repeat (DR) variations with serotypes and multilocus sequence types, and constructs genetic profiles per isolate while assessing spacer microevolution.
