SANS ambages
SANS ambages implements an alignment-free, whole-genome-based approach for phylogeny estimation with expanded input data types, parallelized processing, and bootstrapping.
Key Features:
- Alignment-free phylogeny estimation: Estimates phylogenies without multiple sequence alignment, enabling analysis when close reference sequences are unavailable or genome sequences are incompletely assembled.
- Expanded input data types: Processes both amino acid sequences and genomic DNA sequences, including a filter for low-abundant DNA read segments.
- Parallelized processing: Uses multi-threading to shorten processing time on large datasets.
- Bootstrapping: Provides statistical support for inferred phylogenies through bootstrap analysis.
- Integrated visualization: Includes visualization capabilities for interpretation of resulting phylogenies.
Scientific Applications:
- Large-scale phylogenomics: Enables phylogeny inference for large numbers of genomes where multiple sequence alignment is computationally prohibitive.
- Amino acid sequence phylogeny: Supports phylogenetic analysis based on protein sequences.
- Low-abundance DNA read analysis: Allows filtering and analysis of low-abundant DNA read segments from genomic data.
Methodology:
SANS ambages is implemented in C++ and uses an alignment-free, whole-genome-based approach for phylogeny estimation.
