SatelliteFinder
SatelliteFinder identifies and characterizes bacteriophage satellites, genetic elements that exploit phages to mediate transfer between bacterial hosts and that can encode defense systems, antibiotic resistance genes, and virulence factors.
Key Features:
- Identification of Satellite Families: Detects four families of phage satellites: P4-like, Phage Inducible Chromosomal Islands (PICI), Capsid-forming PICI (cfPICI), and PICI-like elements (PLE).
- Expanded Discovery: Identifies approximately 5,000 distinct satellite elements across bacterial genomes.
- Genomic Diversity and Distribution: Reveals that most satellites occur in Proteobacteria and Firmicutes and identifies their presence in Actinobacteria and other taxa.
- Gene Repertoire Characterization: Characterizes gene repertoires, reporting variability in size and composition while highlighting conserved genomic organization patterns.
- Phylogenetic Insights: Analyzes core genes within PICI and cfPICI to infer independent evolutionary trajectories of hijacking modules and notes scarcity of homologous core genes among satellite families and between satellites and phages.
- Genome Scanning and Classification: Scans bacterial genomes and classifies satellite elements using sequence homology, genomic organization patterns, and phylogenetic analyses.
Scientific Applications:
- Bacteriophage Biology: Supports studies of phage–host interactions by identifying and characterizing satellite elements that interact with bacteriophages.
- Microbial Genetics and Horizontal Gene Transfer: Enables investigation of mechanisms by which satellites contribute to horizontal gene transfer.
- Bacterial Evolution and Pathogenicity: Aids analysis of how satellites carrying defense systems, antibiotic resistance genes, or virulence factors influence bacterial evolution and pathogenic potential.
- Discovery of Novel Satellite Families: Facilitates identification of previously unrecognized satellite families for further study of phage–host dynamics.
Methodology:
Scans bacterial genomes and leverages sequence homology, genomic organization patterns, and phylogenetic analyses to classify and characterize satellite elements.
