SBC tools

SBC tools provides multiple sequence alignment (MSA) generation, XML-based alignment representation, and automated assessment of alignment quality for protein sequence analysis.

Key Features:

  • Kalign: A fast and accurate MSA algorithm for protein sequences that leverages the Wu-Manber string-matching algorithm and reports ~10× speed versus ClustalW on small alignments and up to ~50× speed on larger or more distantly related sequence sets while maintaining comparable accuracy.
  • Kalignvu: An XML-based alignment viewer that represents alignments in XML format for storage and exchange.
  • Mumsa: An automatic MSA assessment component that computes the average overlap score and the multiple overlap score to estimate biological correctness of alignments and to identify challenging alignment cases across large benchmark sets.

Scientific Applications:

  • Conserved Motif Analysis: Identifying conserved regions within protein families from MSAs.
  • Phylogenetic Studies: Inferring evolutionary relationships among species or genes using MSAs.
  • Structural Biology: Inferring structural properties and conserved structural signals from sequence alignments.
  • Homology Searching: Improving sensitivity and accuracy in identifying homologous sequences via comparative alignments.
  • Genome Annotation: Supporting annotation of novel genomes by providing reliable sequence alignments for gene and feature prediction.

Methodology:

Kalign implements the Wu-Manber string-matching algorithm for MSA; Kalignvu uses XML-formatted alignments; Mumsa computes average overlap and multiple overlap scores for alignment assessment.
