SEGUID
SEGUID v2 extends cryptographic checksum calculation to uniquely identify linear, circular, single-stranded, and double-stranded DNA and RNA sequences in an orientation and rotation in-variant manner.
Key Features:
- Expanded Sequence Type Support: SEGUID v2 produces checksums for single-stranded, double-stranded, possibly staggered, linear, and circular DNA and RNA sequences.
- Topological Invariance: Checksums are invariant to orientation and rotation, addressing the lack of natural starting position in circular sequences.
- Customizable Alphabets: Users can define custom alphabets to support other types of sequences beyond standard DNA and RNA.
- Base64url Encoding: SEGUID v2 uses Base64url instead of Base64 to encode the SHA-1 hash, enabling direct use in filenames and URLs across platforms.
Scientific Applications:
- Synthetic Biology: SEGUID v2 validates and identifies DNA fragments containing functional biological parts used in combinatorial assembly.
- Plasmid Repository Management: SEGUID v2 enables unique identification and quick lookup of annotations for plasmids from repositories such as the iGEM Parts Registry and Addgene.
- Sequence Data Integrity: SEGUID v2 provides cryptographic checksums for validation of sequence integrity in cloning and propagation workflows.
Methodology:
SEGUID v2 computes checksums using SHA-1 hashing with Base64url encoding. The method produces orientation and rotation in-variant checksums by algorithmically handling the topological properties of circular sequences and the dual-strand nature of double-stranded sequences.
