SeqBox

SeqBox performs analysis of RNA sequencing (RNAseq) and Chromatin Immunoprecipitation Sequencing (ChIPseq) data to enable reproducible investigation of gene expression patterns and protein-DNA interactions.

Key Features:

  • Analytical scope: Supports analysis of RNAseq and ChIPseq datasets for genomic investigations.
  • Hardware utilization: Operates on the NUC6I7KYK mini-PC (Intel consumer-grade gaming computer) with a fast processor and high-performance SSD to accelerate data processing.
  • Software environment: Executes bioinformatics software inside Docker containers to provide isolated runtime environments.
  • Reproducibility: Integrates docker4seq container images to standardize software dependencies and computational configurations.

Scientific Applications:

  • Gene expression analysis: Investigation of gene expression patterns from RNAseq data.
  • Protein-DNA interaction mapping: Identification and analysis of protein-DNA interactions from ChIPseq data.
  • Reproducible multi-laboratory studies: Standardized computational environments to enable reproducible results across collaborative and large-scale genomic projects.

Methodology:

Computations run in Docker containers using docker4seq container images on a NUC6I7KYK mini-PC with an Intel processor and SSD.
