seqmatchall

seqmatchall performs all-against-all word-based pairwise comparisons of input sequences to detect similarity for tasks such as homology identification, conserved-region and motif discovery.

Key Features:

  • All-Against-All Word Comparison: Exhaustive pairwise word-based comparisons between every sequence in a dataset to capture sequence similarities.
  • Integration with EMBOSS: Packaged within the EMBOSS suite and interoperates with other EMBOSS and third-party applications.
  • Extensive Interoperability: Operates alongside over 200 other EMBOSS applications and third-party software packages for combined analyses.
  • Extensible Development Environment: Leverages EMBOSS C programming libraries to enable development and extension of bioinformatics applications.
  • ACD-Based Customization: Supports ACD file development to define application parameters and interfaces for customized behavior.

Scientific Applications:

  • Genomics: Identification of conserved regions and sequence similarity for gene discovery and annotation.
  • Proteomics: Detection of functional motifs and potential homologs in protein sequence datasets.
  • Evolutionary Biology: Support for homology inference and comparative analyses used in phylogenetic studies.
  • Gene Annotation: Facilitation of annotation by identifying homologous sequences and conserved motifs across datasets.
  • Novel Sequence Identification: Discovery of previously uncharacterized sequences through comprehensive similarity searches.

Methodology:

Seqmatchall systematically compares each sequence against every other sequence in the input set using word-based comparison techniques and leverages the EMBOSS computational framework for data handling and processing.
