SHIPREC

SHIPREC predicts protein–protein interactions between Salmonella and its hosts (human and Arabidopsis) to generate putative interactomes for analysis of host–pathogen molecular mechanisms.

Key Features:

  • Predictive Platform: Utilizes the BIANA platform to generate putative interactomes for human and Arabidopsis based on sequence and domain similarity to known PPIs, identifying interactions between Salmonella effectors/virulence factors and host proteins.
  • Extensive Interaction Database: Predicts 24,726 interactions involving 38 Salmonella effectors with 9,740 human proteins, and 10,926 interactions involving 33 Salmonella effectors with 4,676 Arabidopsis proteins.
  • Validation and Quality Assurance: Employs a gold standard list of known Salmonella–host PPIs to validate the human model predictions.
  • Identification of Hub Proteins: Identifies putative hub proteins within the interactomes to highlight central network nodes relevant to pathogenesis and host response.
  • Comparative Analysis: Enables comparison of human and Arabidopsis interactomes to detect conserved interaction patterns and cross-species similarities.

Scientific Applications:

  • Host–pathogen interaction mapping: Provides predicted Salmonella–host PPI networks for studying molecular interactions underlying Salmonellosis.
  • Pathogenesis and virulence factor analysis: Supports identification of Salmonella effectors and their host targets implicated in infection mechanisms.
  • Cross-species comparative studies: Facilitates discovery of conserved interaction patterns between human and Arabidopsis hosts.
  • Functional inference of uncharacterized proteins: Enables suggestion of putative biological functions for uncharacterized host or pathogen proteins based on predicted interactions.

Methodology:

Predictions are generated using BIANA based on sequence and domain similarity to known PPIs, validated against a gold-standard list of Salmonella–host PPIs, with comparative interactome analysis and identification of putative hub proteins.
