simpleaffy

simpleaffy provides quality control and processing of Affymetrix .CEL microarray data within the BioConductor ecosystem for reliable gene expression analysis.

Key Features:

  • Quality Control Metrics: Computes QC metrics for assessing RNA integrity and hybridization quality from Affymetrix .CEL files.
  • Expression Summaries and Detection Calls: Provides fast implementations of algorithms to generate expression summaries and detection calls.
  • Integration with affy Library: Integrates with the affy library for processing .CEL files and supports statistical analyses including t-tests and fold-change calculations.
  • Data Visualization: Offers scatter plot functions and generation of high-resolution figures for publication.

Scientific Applications:

  • Genomics research: Analysis of gene expression patterns from Affymetrix microarray experiments.
  • Differential gene expression: Identification of differentially expressed genes using t-tests and fold-change metrics.
  • Biomarker discovery: Detection of disease-associated expression signatures from microarray data.
  • Genetic pathway analysis: Support for studies of genetic pathways based on measured expression profiles.
  • Experimental quality assessment: Assessment of sample and experiment quality via QC metrics to ensure high-confidence results.

Methodology:

Computational methods include calculation of QC metrics, fast algorithms for expression summary generation and detection calls, t-test and fold-change calculations, and scatter-plot generation, implemented via integration with the affy library in BioConductor.
