sixpack (EBI)
sixpack (EBI) performs six-frame translation of nucleotide (DNA) sequences and identifies open reading frames (ORFs) to detect protein-coding regions and support gene annotation.
Key Features:
- Six-Frame Translation: Translates DNA sequences in six reading frames (three forward and three reverse complement) providing forward and reverse translations.
- ORF Identification: Locates open reading frames within translated frames to predict protein-coding regions and aid detection of novel or non-canonical genes.
- EMBL-EBI Integration: Integrates with EMBL-EBI search and sequence analysis frameworks, including EBI Search and the Job Dispatcher, and is accessible via RESTful APIs and SOAP interfaces.
Scientific Applications:
- Gene Discovery: Supports identification of novel genes by examining all six reading frames to reveal coding regions that single-frame methods may miss.
- Functional Genomics: Assists genome annotation and prediction of gene functions through ORF detection and translation analysis.
- Comparative Genomics: Enables identification and comparison of ORFs across sequences to investigate evolutionary relationships and functional conservation.
Methodology:
Performs six-frame translation (three forward, three reverse complement) of DNA sequences and ORF finding; integrates with EMBL-EBI search and sequence analysis frameworks (EBI Search, Job Dispatcher) and exposes functionality via RESTful APIs and SOAP interfaces.
